Ulfric is a Thalmor sleeper agent, the game even tells you this. The Empire was ready to declare war on the Sumerset Isles when the Civil War happend, forcing the empire to send a lot of resources up there. The Markath incident wasn't even Ulfric idea, it was the Thalmors idea.
If you want to side with the Thalmor, side with Stormcloaks.

Do the main questline (Dragonborn). Thieves Guild is OK. Mages so-so. Companions OK. Dark Brotherhood probably the best but that's not saying much. Dawnguard is good too, there's that cute vampire, I'd hit her.
All in all Skyrim is a 10/10 game but man the faction quests are a mess and don't give you any sense of satisfaction. Basically just fuck around, explore, most "random" quests are far better than faction quests.
