This is actually where the number of electoral college votes comes from: the number in the senate plus the number in the house. So the fact that this non-proportional representation is reflected in the electoral college is a reflection of the congress itself.
The president is not technically a popularity contest and never was. It just so happens that all 50 states allocate their electoral votes according to popular majority in that state.

Each state in the union is given a number of votes based on population. A majority vote in one state by the individual voter "wins" all of the electoral votes. Each state is all or nothing for a candidate.
The reason for the electoral vote is to properly represent the states rather than the people. As you can see the majority of people voted for Clinton but the majority of states voted for Trump.
Off the top of my head 2/3 of the states voted for Trump. If the majority personal vote decided then 2/3 of the states would not be represented appropriately base on their majority vote.

Even though the United States of American has a very strong central government it has always been strongly debated since this country's inception that each state should be able to govern themselves based on their own majority.
Even if there is less than 1% difference between or even 1 vote difference in a state's majority the individual state needs to be represented as such federally because federal influence on the states ability to govern is also in play.
Since the SCOTUS is considered the supreme decision making influence for the law of the land regardless of a states individual rights it is in the best interest of a state to be properly represented federally.
