A proper scenario would be Navy Seals vs Army Green Berets.
If the best team out of each were to step up (let's say Seal Team Six and Delta) for this scenario, Green Berets would probably win.

Both organizations aren't bound to using standard issued equipment though, like conventional forces, including Rangers. Also, they are both well-funded and have nearly no limit on spending for their shit (both are tier one and top priority in US Armed Forces).
If anything, Seals might have a one-up on insertion techniques, but that's not a big deal in this scenario. If they aren't being assisted by support units, like Close Air Support, Delta would probably out-maneuver the Seal Team.
My prediction is based on if they are only pitted up against each other alone.
