Usually the babies are just too young to understand how to use the litterbox, and the mother is forced to eat the poop because its the only way a fluffy can clean it up. Some stories also tell about feral mothers eating their babies poop to keep the nest clean, which of course is a necessary but extremely unpleasant part of foal rearing.

In fluffies, the word "abuse" is generally used to mean the genre of fluffies suffering whether its intentional abuse or just bad things happening to them. Having to eat poop is counted as abuse art even if it isn't made out of cruelty.
Also, abuse doesn't need a reason. "Because Fuck You" is a perfectly valid response for a fluffy asking why.
