The habitat list/dexnav is fantastic, catch everything from every route/zone as you're going along in the game so you don't have to do a boring catching spree after you're done with the story.
Catch everything catchable before you start evolving/breeding to fill up the dex, unless it's something super rare that's easier to evolve/breed.
In endgame, level 1-2 of your main team close to level 100, or whenever you're strong enough to wipe the Elite 4 with lots of dexfillermons in your party. Farm Pelippers with the DexNavi and Thief some Lucky Eggs off them for easier leveling/evolving when you're dexfilling.

I barely noticed the negative mechanics changes from all the cool new mons and especially the physical/special split that broadened the viability/variation of different teams so much. Also liked the zone and the story much more than gen 3. This is all based on Platinum though, I don't think I played Diamond through more than once.
Also liked the Battle Resort better than the Frontier, but then again RSE was the first game I played that had a "hardmode" end/post-game so I didn't really know what I was doing back then.

Get a Sky3DS or Sky3DS+. You download 3DS games to a microSD and put it in the Sky3DS card which is like a normal 3DS cartridge. No modded 3DS needed and now you can play all the games you want for free! There is also an R4 card that allows you to play original NDS Roms and other emulators on your 3DS. I even think there's some good 3DS emulators for PC but I don't need them with a Sky3DS and a 3DS.

That probably won't be ready for another few years and because of the excessive amount of polygons in the models it'll probably take a while to get the 3DS pokemon games working properly.
