The problem is Islam is, by default, more extremist that other religions. It has more fundamentalists than any other religion, as well. And a fundamentalist Christian is usually less dangerous than a fundamentalist Muslim.
If you call yourself a Muslim, pray to Allah, and go to a mosque, I have no problem with you on those points alone. The problem is a lot of Muslims see their daughters and wives as being below dogs in the most literal sense, and support violence against women, homosexuals, and critics of Islam.
Not all, but there is a sizable portion, whether you wish to see it or not. No 'blah blah every group'. Entire populations lean towards this in many countries.

I i have read a translation of the Quran, and is very well written. I have not read all of it. It gives very good advice about inner peace to me, but i do not like how it says about putting everything in the hands of god. I am a very weak follower of god but i do believe in the entity. I'm "muslim" as in my parents are Muslim. I do believe in god, but I def believe he doesn't care nor involves himself in any human affairs. Let's just say that religion was needed 1400 years ago, when there was barely anyone or any organisation keeping people safe. Religion back then was a good thing, and brought order; even if forced into a chaotic time area.
People now don't need that, we've evolved as a society beyond the point of needing a religion to keep us in check. It's truly outdated and it's not just islam, but you have to be real and realize that islam is by far the biggest and most disorganized religion out there. God himself, I believe to be an entity that we cannot fathom. I believe none of the religions truly embody the meaning of god and only cause conflict of interest in a well organized era. People are just blindly following a religion that's outdated and not considering we don't need that any longer.

I think the fear is that the difference between fundamental extremists and "everyday" muslims, is only how vocal they are.
Muslims are told to "live like sheep" and wait until their time comes to rebel and take over society. The fear is that someday, even if we welcome you and are nice to you and help you integrate, you'll turn on us and slit our throats while we sleep.
I wish that we could just practice religion in private, but Muslims tend to put their religion in the public place and start telling how others should behave, for example, having zones controlled by Shariah in Britain.
How Muslims deal with problems or things they don't like is frightening. Murder of family, wife beatings, child molesting. Anything they can get away with, they will do, and justify that it's written somewhere in the book. Where's common sense? Knowing what's good, and what's bad? If Muslims can twist stuff like this and turn disgusting actions into virtuous ones, I fear what will happen when they lose the mask of civility in public.
Muslims are tolerable and tolerant only when they are inconsistent with their governing principles. When fully consistent they are maniacal in the need to force conformance or subjugation. It doesn't take many for radicals to appear.

Sam Harris makes a great point when he talks about this. When you boil down religions to their core tenants and messages, you get different results. Boil down Christianity and you get a hippie telling everyone to be nice to each other. Boil down Jainism and you get the core tenant of extreme non-violence - in fact, the more fundamental and crazy Jains get, the less violent they are, going so far as to drink water through cloth to avoid swallowing and killing bugs.
Boil down Islam, and you get the core tenant of Jihad - converting and spreading the faith through any means necessary with disdain fr the infidels. Islam, at it's core, is a more violent, dangerous, and rigid faith.
