I'm generally a fan of more contained tighter stories, and going to go with the more snobby answers of Planescape torment, the original bioshock or Deus Ex. Haven't seen the side material but really doubt they could add proper thematic depth to it.
Please don't take this as the series being bad, I loved 1 & 2; haven't tried 3. But always felt more like a horror movie focusing more on that instead of themes. I always felt that it failed on really getting a connection to Isaac as a character too, especially in 1 and less so in 2.
