It doesn't take a great legal mind, or a skilled investigator, to read the statutes that she's violated. Shit, they even write that shit down and anyone can have access to it.
It also doesn't take a genius to see Clinton's actions, compare those to the things that statute says a person isn't supposed to do, and see that Clinton did those things.

What the FBI did initially is say that it wasn't a case that a reasonable prosecutor would prosecute, which was a bald face lie. Further, that's not their job. Their job is to determine if a crime occurred, gather evidence of that crime, and allow the prosecuting agency to determine if they are confident enough in the evidence to proceed to prosecution.
Comey's initial announcement was politically motivated. This re-opening of the investigation is little more than damage control due to the public backlash for them playing politics in the first place, and perhaps a little concern over the forthcoming investigation under a Trump presidency.

Here's the flaw in your argument: If Obama pardons Hillary after she's convicted of ANYTHING then we're looking at a civil war. There's a huge portion of the country, doesn't even matter who they're voting for, that are angry. The political elites have been rubbing it in people's faces for a long time and the resentment is nearly at a critical point. Should Obama use his power to pardon Hillary of her wrongdoings then that portion of the population will be pushed past their critical point.
Obama, despite what the right wants people to believe, is quite smart and weighs his options thoroughly. He often spends more time weighing options than taking action and this has lead to significant problems, but that's another story. Obama isn't going to destabilize the nation for Hillary, he's going to throw her under the bus so hard it'll set land speed records to protect himself and his staff from the fallout of her going down.
So no, he's not going to pardon her, even if you are almost right about how long it takes. (It takes a good 1-2 days because the president doesn't write it themselves they have somebody write it for them and that's usually a congressional lawyer)
