Because they didn't know they were terrorists until it was too late. You have to understand that terrorist hijackings of passenger airliners are extremely rare. The majority of hijackings of passenger airliners throughout history have for financial gain, e.g. the passengers are held hostage for ransom and then later released unharmed. The passengers thought they would be safe if they just did what they were told. By the time they realized they were about to crash into the WTC, it was too late to do anything about it. The hijackers also pretended to have a bomb, which if that were really true (it probably wasn't) then attempting to overthrow the hijackers and re-take the plane could easily kill everyone on board.
