If You want a complete enterprise mobility platform you gotta have something that can be secured with a cac card.
Sure there are add ons you can purchase like the reader/app client for iPads/phones and you can make it work with usb adapters and a little know how. But i want a phone for my employees that nativly requires them to put in their card and enter their pin for the device to unlock/have that phone pass those credentials in a secure manner to the webapps like email, our erp system.

USB-C isn't outdated already though. It's much faster and more stable than a traditional microUSB connector. The lightning charger will never be implemented by phones not made directly by Apple, due to copyrights.
As for the audio jack thing, it will probably be a 50/50 situation, at least for the next generation of phones. Eventually, sure. They will all be gone. Especially as Bluetooth headphones, speakers and peripherals become more and more popular.
