1. intersex is a biological disorder from birth. It's completely different from transgender. If you are intersex you can medically be both male and female (or neither).
2. Mental Disorders in the Western world (and thus in academia) are defined in the DSM (diagnostic and statistical manual of mental disorders). In the current DSM (DSM-5), transgender is -not- considered a mental disorder. However, there is a mental disorder associated with not being able to be yourself. So, being transgendered is considered -normal-. And the disorder is the "uncomfortableness" from not being the gender you identify as (meaning that the disorder tends to go away with a sex change or if you can take hormones, or generally go out as the gender you feel you are)
TLDR; Both Intersex and Transgender (2 separate things) are considered natural/normal by modern science and the globally accepted medical standards.

First thing you have to understand is that a "disorder" is something that we define. Humans are animals that evolve, meaning that any non-normal trait can be beneficial at some point in time. For example, there may be an evolutionary advantage to being gay. Or being gay may be a result of something that is or was an evolutionary advantage. As a result you can't say anything is necessary "bad" or "wrong".
Keeping this in mind, the global medical community defines a mental disorder as a behaviour or pattern that can cause suffering or an inability to function in every day life.
Based on this definition, it's pretty obvious why being trans is -not a mental disorder. Being trans doesn't necessarily impede your life. If you are a guy and get a sex change tomorrow, you could live your life as a female without anyone knowing.
At the same time, it should be obvious while the uncomfortableness/stress associated with not being able to go out as your self-identified gender -is- a disorder. If you feel like a girl inside but have to pretend to be a boy everyday, that can be stressful. Imagine if someone told a christian that they had to wear a burka and pretend to be muslim on a daily basis. Not fun.
Similarly, it should be obvious why wanting your arm chopped off is different. If you get your arm chopped off, that impedes your every day life. you are missing a fucking arm. Makes it a lot harder to work, do daily things, etc. And yes a SJW would say that is ableism, and its up for debate. Some SJWs and some scientists would argue that if therapy didn't work, then cutting off the person's are would be the proper thing to do (as it would end up improving their life). However that debate gets complex due to things like phantom limb syndrome (chronic pain due to losing a limb).

Further, you would realize over 1500 different species have been documented to demonstrate homosexuality. Meaning that 1500+ species seem to have found an evolutionary benefit to homosexuality.

When you're referring the chromosomes and sex hormones, you are referring to biological sex, not gender.
Gender is a psychological series of "switches" that determine not what but WHO a person is. Its also quite complex and is affected over a long period of time during development by factors such as nuturing, natural envirronment, attraction, theoretically media but that requires more study an most notably phenotype-related genetics.

Ok so I get where you are coming from. Being trans used to be thought of as a disorder even a decade ago.
The issue is there is no way to define what is the "normal spectrum." Because as a species we are always in evolutionary flux, there is no normal.
If you don't believe in evolution then sure, your argument would hold up. But the whole point of evolution is change in response to environment over time. Meaning there is no universal normal. Only a "present-normal".
The thing with gender (not biological sex) is that it doesn't actually exist. What you consider feeling like a "man" or "woman" is just a cultural construct invented by the specific society you live in. People define "man" and "woman" differently around the world.
I know that can be a hard concept to grasp.
Imagine someone in the USA who has a penis wants to live as a woman (but not get a sex change). If they went to a different country with different gender-norms, they may feel perfectly comfortable as a man.
Put another way, there is no universal definition of gender. Which means none of us are "male" or "female". We just "most closely associate" with one of the two, or neither.
Depression is a mental disorder because it negatively impact your life and happiness.
Being trans doesn't.
Being trans and not being able to be the gender you identify does (which is what it -specifically- is the disorder, and not actually being trans).

I think the issue here is that we are looking too deeply at emotions and not relying on the physical proof. How does one tell if a dog is male or female? You spin them around and take a look at their junk. THAT is the identifier. All I'm saying, without all the "cultural construct" stuff, is that gender is super simple. I think the main problem with this issue is that no one is identifying that the argument (at least my argument) is not saying that a man who thinks he's a woman, or feels more womanly, is a BAD thing, just an IRREGULAR thing. If a guy wants to live like a girl that;s fine and dandy.
Also, the argument that a disorder is something which causes suffering or negatively impacts your life seems a bit too simple of a definition. Let's say somebody wants to kill people very, very badly. They are driven by this notion. Would you say that the best course of action is to encourage that person to kill to satisfy this notion? Because according to what you're telling me, to let him live with this notion without acting upon it would cause him suffering, yes?
