The entire contents of that server, including the missing 30,000, could be in the hands of any other country and we would have no way of knowing it had been accessed.
The FBI official statement was that there was insufficient evidence to convict her so bringing charges would be pointless, that's a long way from saying she did nothing wrong.

The secretary of state laying eyes upon a document could render it classified. It is one of a handful of positions in the government that has that potential.
The simple act of making a private server is a security breech because if she reads messages from it then she could be deeming things as classified by opening them. There is no way for her to know.
Also, her IT department needs to have the same level of security clearance as her in order to setup and maintain those devices (in reality a higher/different grade of clearance) and they had NONE.
This ALONE is MORE than enough to strip her of her ability to ever have a clearance again. Not to mention obstruction of justice, lying to congress, etc etc etc.
